уточнение
ipip туннели это протокол ipencap (номер 4 в /etc/protocols), т.е. чтобы их разрешить надо делать:
iptables -A INPUT -p ipencap -j ACCEPT
iptables -A OUTPUT -p ipencap -j ACCEPT
